Eze Ndigbo is in court on nine counts bordering on an attempt to commit acts of terrorism, financing terrorism, participating in terrorism and meeting to support IPOB.
The emir said the emirate would no longer condone the abduction and trading of children in the state.
Lagos State government dragged Mr Nwajagu before the court on May 9, alleging that his actions contravened the Criminal Laws of Lagos State (2015).
On Tuesday, the prosecution counsel announced his presence but there was no legal representation for the defendant.
