FAAN had notified all affected business operators about the planned relocation since November 2023.
The AEDC said it would commence disconnection of the Presidential Villa and other MDAs that have failed to pay their bills by February 28.
Mr Ndume had criticised the move, accusing “Lagos boys” of goading President Bola Tinubu into approving the decision.
“These are pragmatic administrative steps to improve operational efficiency and reduce operating costs,” said Mr Idris.
It noted that more than 60 per cent of the FAAN activities were in Lagos, given the huge passenger volume of the Lagos airports.

A memo by the managing director of FAAN, Olubunmi Kuku, said Aviation Minister Festus Keyamo gave the directive.
Obiageli Orah, the spokesperson for FAAN, said the Joint Monitoring Task Force (JMTF) apprehended five suspects at the Lagos airport on Friday.
However, Mr Keyamo, with a meticulous approach, chose to observe before making waves.
“You, dear cadets, are our eyes and ears. Commit all our civil aviation regulations to heart and be as watchful as the eagle,” said FAAN’s boss.
While some heads of agencies in the sector were replaced, one was suspended and awaiting investigation by the EFCC.
