Mr Nwobi said that Nigerians who sought to renew their visas or stay permits could not get them on time and were often targeted for indiscriminate attacks.
According to him, the evacuation flight is expected to arrive at about 5:00 a.m. on Thursday.
The affected Nigerians will depart O.R. Tambo International Airport in Johannesburg on Wednesday night.
President Bola Tinubu approved five evacuation flights to be operated by Nigeria’s private airline, Air Peace.
He said the ministry would deploy aircraft to bring them home.
The condolence was conveyed by the ministry’s spokesperson, Kimiebi Ebienfa, in a statement in Abuja on Monday.
Nigeria welcomed the memorandum on the early warning mechanism, signed by both countries, and urged its immediate activation whenever threats emerge.
He said the meeting would primarily focus on mistreatment of Nigerian citizens and attacks on their businesses.
Mr Ebienfa said, “Nigeria stands in solidarity with Mali.”
The statement said only the president has the constitutional authority to appoint ambassadors for Nigeria.
