The boat had been attempting to cross to Mashayan Dundeje village to collect firewood when the disaster struck.
The security agencies included men from Amotekun, police and the Nigeria Security and Civil Defence Corp.
The state police spokesperson, SP Adewale Osifeso, confirmed the incident in a statement on Monday in Ibadan.
He added that the bodies were found in the early hours of Friday after neighbours alerted the police about the shooting.

The Sunnyside police spokesperson said Chabalala was robbed inside the seventh-floor residential unit, forcefully thrown out of the window, and died at the scene.
The state police spokesperson, Abdullahi Usman, who confirmed the incident, said efforts were ongoing to ascertain what transpired between the deceased and the military personnel.
The police commissioner appealed to parents and guardians to monitor their children and wards and prevent them from getting involved in any sort of criminal activities.
The about 40 hoodlums were said to have chased the boarding pupils from their hostels and broke the school fence and destroyed the gate.
“Investigations are ongoing on the case, and we have a suspect in custody already,” Mr Oyeyemi said.
